Usman(R.A) was married to Ruqayyah and Umm Kulthum, daughters of the prophet(P.B.U.H.) and hence earned the title of `Dhun Nurayn`. Was the prophet(P.B.U.H.) the biological father of Ruqayyah and Kulthum? If yes, then who was their mother and when had the prophet(P.B.U.H.) married her?

Uthman married two daughters of Prophet (saws)

In the name of Allah, We praise Him, seek His help and ask for His forgiveness. Whoever Allah guides none can misguide, and whoever He allows to fall astray, none can guide them aright. We bear witness that there is no one (no idol, no person, no grave, no prophet, no imam, no dai, nobody!) worthy of worship but Allah Alone, and we bear witness that Muhammad (saws) is His slave-servant and the seal of His Messengers.

It is indeed accurate the Hadrat Uthmaan (r.a.) was married to two daughters of the Messenger of Allah (saws), Hadrat Ruqaiyyah (r.a.) and Hadrat Umm-Kulthoom (r.a.). When one died, the Messenger of Allah (saws) gave the other daughter in marriage to Hadrat Uthmaan (r.a.).

Your Question: Was the prophet(P.B.U.H.) the biological father of Ruqayyah and Kulthum?

Indeed, the Messenger of Allah (saws) was the biological father of both, Hadrat Ruqaiyyah (r.a.) and Hadrat Umm-Kulthoom (r.a.).

Your Question: If yes, then who was their mother and when had the prophet(P.B.U.H.) married her? 

Allah Subhanah blessed and bestowed the Messenger of Allah (saws) with total seven children: four dauthers and three sons. Six of these seven children were from his first marriage to Hadrat Khadijah (r.a.), and one from Hadrat Maria Kibtiya (r.a.).

From Hadrat Khadijah (r.a.):

1. Zainab binte Mohamed
2. Ruqayya binte Mohamed
3. Umm-Kulthoom binte Mohamed
4. Fatema binte Mohamed
5. Qasim ibn Mohamed
6. Abdullah ibn Mohamed

And from Hadrat Maria (r.a.):

7. Ibrahim ibn Mohamed

All the Prophet’s (saws) children except Hadrat Fatema (r.a.), died during his (saw’s) lifetime.

The Messenger of Allah (saws) married Hadrat Khadijah (r.a.) when he (saws) was 25 years of age, in the year 28 prior to Hijrah.
